Why disconnect driveshaft and rotated 180 when I forgot to mark shaft?

After replacing the rear U joint, does it make a difference how the driveshaft yoke mates to the differential flange? My 66 service manual says to " Mark relationship of shaft to companion flange".

Then on re-assembly "align propeller shaft with companion flange, using reference marks established in the "removal Procedure"

Well guess what, I didn't mark the flange. I have heard to try it and then if all is not good, to disconnect and rotate shaft 180 and try it again. I am sure the driveshaft has been disconnected many times, so it's 50/50 the way it came from the factory.

What is going on here, could someone explain?

Same here. On top of changing a univeral joint, I've swapped out yokes on factory drive shafts dozens of times to change transmissions when splines are different and never experienced any problems. That is replacing univeral joint AND yoke. Swapping out a yoke goes beyond replacing a universal joint.

99 times out of 100 it won't matter. People on TC have reported that in some rare cases where they experience driveline vibration, it has helped to rotate the drive shaft 180 degrees. I say put your in and go. Probably won't have any problems. If you do get a vibration, try the 180 thing.
