I have a 67 malibu that the whole back window was rotted out. I have hand made the window channel and replaced the trunk to window filler. There was none of the trim studs left and if there was I would have had to cut them out to replace the window channel. I have no idea what to do to replace the trim studs what should I use and how do I determin placement. I did the best job I could at matching the original angles in the channel but it is not perfect. I'm worried that even if I figure out how long the stud needs to be each stud will need to be a little different. I'm really out of my area of expertise here. any help would be awesome thanks.

You can buy little screws with flat phillips heads that double as clip studs. Any decent body supply store should carry them. You should weld them in place to avoid rust, leaking, or loosening.

As this piece was also rotted on my & most other 66 & 67s, I feel your pain. Since your patch panels were fabricated to the best of your abilities, may I suggest trial fitting all studs & clips before putting on any primer or paint. Then make sure the rear molding fit in their proper locations. Once you're satisfied, then you can weld the studs in place. Those lower rear moldings hug the contours of that channel pretty closely, so the placement is critical.

The last thing you need is to have to modify those clips with fresh paint on the car. There will be NO way to avoid chipping the paint in that area. I am sure you know all this, but I wanted to remind you, as this area is very vulnerable to water puddling.

Thanks pete it sounds like I just need to get after it and stop trying to over complicate it. I was just hoping to not have to punch a zillion tiny holes in the channel trying each one. I'll figure something out though. Thanks

Go talk to Your local glass installer, Mine up here had all the thing's needed to replace My trim, after the glass was installed. They have special little screws, that have the post on them. They looked it up in a book, found the correct spacing, and installed them, put in the window, and installed the chrome.
