Is this an old manifold...you don't say what age it is. Sometimes things are eroded in the area of the flange. Some additional data might be helpful beyond saying "it leaks"! Is the neck a Gm neck or some aftermarket chrome go fast goodie? SOme of that off shore stuff is JUNK. Even an old neck GM neck could be cracked.

Depends on the intake, some bolts need a little rtv (blue will work) on them if they go into the water passage, it shouldn't take gobs... Maybe there is something else going on there. Have you checked the surfaces with a straight edge? On my 3963569 intake, the bolt holes don't protrude into the waterpassage for the thermostat housing.

Typically I can get away with no rtv on the thermostat gasket, but occasionally a thin coating on both surfaces can remedy a slightly warped housing.

I would check the hole for a crack. I can't tell you how many manifolds I've seen that were cracked in the bolt hole because someone changed their thermostat and got too much sealer or coolant down in the thermostat housing bolt holes they hydrauliced the hole when they tightened the bolt down.
