The wholes on each specific gasket model are to regulate the movement of water. I suspect it is a lot cheeper to make specific whole sizes in the gasket than to try to be perfect in the castings of heads.
In Fords, due to the way water flows through them there is a front and back to the gaskets with smaller and larger wholes (cant remember front or back sizing) to regulate the amount of water passing through the heads.
