Using both internal and external voltage regularators

I recently added a 140 amp alternator to my sons 71 Elky. The has a power sucking stereo system, that being the reason for the high output of the alternator.I did not realise that this alternator was internally regulated because it has hookups for three wires ( Summit brand) I had to modify the plug( put different connectors on it)to fit the new spade tips( did this to the two smaller wires) Well, I have fried two batterys. I did a search on this but could not find anything about accidently using two regulators. I do not want to make this a one wire alternator. Since I can not bypass the internal regulator, how should I nuter the voltage regulation of the external one and still maintain the the other part of that circuit for dash lights, ect. I do not know if my voltage regulator works now after frying the batterys.
Any one have any ideas how a double regulated circuit would boil a battery?
