I'm gonna pull the front and rear windows, should I bc/cc thee pinchwelds first?? Also, what would be best to paint the new clips with to prevent rust??

Epoxy primer is what is required for unibody cars, so I would say that is best. I like to brush "pinchweld primer" around the clips once they are installed to protect any bare metal that may be exposed from scratching while slipping the clip on.
