Is it possible to replace the rear deck filler without replacing the quarters.
I have a 69 chevelle that I put 80% skins on and I have found that some of my window channel is rotted as I started doing some sanding.

Yes!!!
Remove the back glass, deck lid plus the trunk seal or weather stripping. With the back glass gone remove any paint so you can locate the spot welds easily same with around the where the weather seal went. Can be done with a wire brush on a drill or using a small spot blaster filled with sand or glass bead.
To remove those you need a spot weld remover bit. They make a few different types and I can say that the hole saw type is a joke once you use the other type of remover bit. The best type looks like a flat drill bit. I believe you can buy them from eastwoods.
But where I get mine is from now iswww.dentfix.com. (http://www.dentfix.com.) They are made for a spot weld dril as shown in the pic, but a regular drill will work just fine. They cost about 30 bucks per bit. I used to buy them from my local supply store. In fact those pictured came from arnold motor supply, cost like 33-34 bucks for the 4 bits but they are not the same quailty as the dent fix ones that Ive been ordering as of the past month.
That might seem high, but the last time I bought a hole saw type remover it was 15 bucks, plus replacements bits at 5 bucks. Now Ive heard(from MartinSr) that those ones offered from dentfix can last up to year in a PRODUCTION BODY SHOP those hole saw bits wont last 2 days in one.

Now if you use the hole saw type bit or use those flat drill bit type WITHOUT the special drill, Ive found it best to first drill a small 1/8 pilot hole just enough to break the surface. Then drill out the spot weld being careful only to drill throu the top layer of metal and not into the bottom layer as you dont want to weld up any holes.
Now those filler panels are also welded to quarters. Climb inside the trunk and look up at the filler-quarter seem should see a pinch weld. Thats where the filler panel and quarter are welded together. I believe it contains 2 spot welds. Since space is somewhat tight in that spot you might not be able to drill out those welds. I used a air cutoff wheel and ground out the welds on the filler panel. You can see the metal break from each other this tells you you have grinded enough.
Also its welded to the quarter at the trunk opening corners from the top side. Should be three spot welds. Cant recall if the quarter sits on top or if filler does? Either way drill throu the top layer to seperate the filler panel.
Once removed clean up any remaining metal. Once you are ready to reweld the new panel in place spray on a coat of WELD THRU primer on both mating surfaces. 3M and SEM make a good weld thru, comes in spray bomb form. That stuff is full of zinc and helps protect the welded area from future corrosion as it wont burn away like other primer...Eric
