I recently painted my 1970 chevelle in a saphire blue metallic paint, gorgeous color and put the SS stripes on. However, the car originally came with a vinyl top. In spots on the roof and the rear deck area, small bubbles have appeared in the paint. Does anyone know what this could be and how I can correct it?

How large are the bubbles? Could be a paint compatibility problem, or rust. Possible causes, if not rust, is that some contamination was on the primer before the car was painted, or the wrong primer/paint combination was used.

The bubbles are about 1/2 inch diameter bubbles.

Sounds like a chemical incompatability. Was the body clean of all solvents completely before priming. Was the paint and primers from the same manufactures? Are these areas where bondo or fillers were used? And last but least. Was the paint given ample time to cure before waxing? If its a base coat clear system, it could be the base wasn't given ample time to flash over and dissolve the reducers before the clear went on. Really need more details of the whole deal with what was used and when, to narrow this down. I'm not trying to scare you, but it will probably need to be redone, at least in these areas. Did you do the job yourself, or did you farm it out to a shop. If a shop did the work take it back now and demand a rework of the whole paint job, as this will only stay and get worse. Good luck.
