I've started spraying filler primer onto small pit'ed areas of metal and was wondering if this is (or what is) the prefered method of cureing such areas.

Light surface rust, after preping and removing all sings of rust scale, and having bare steel that no rust breading under the paint surface.
I'll do the etch prime and three coats of K-2 high build primer.
For deep pited areas, I use the same surface prep. sand, grind or use a spot hand held blaster to remove ALL the rust scale/oxidation . then spread on a skim coat of plactic filler ( aka. Bondo) and finnish off.
Then etch-prime and 2-K prime.

You can apply etch and then Polyester primer and avoid the need for the plasic filler.
