I'm trying to determine what is the correct front lower control arms for my 69 Chevelle SS, 396. I dropped it off at the body shop to have the frame restoration started and was told it did not have the correct front lower control arms. They stated it should have F41 lower control arms. Can you guys set me straignt here?

No such thing as an F41 lower front control arm. F41 lower rear control arm but not front. There are some front lca's with oval bushings and some with round. That topic has been debated several times, which cars got ovals, which got round. Do a search for oval bushings and come to your own conclusion.

So, is it safe to assume there are two different lower front control arms? Those with oval bushing and those with round? I tried to search and found nothing.

Did you search for 'oval bushings'? I did and got plenty of posts.
Supposedly the oval gives a smoother ride. Malibus, and other A-bodies were supposed to get oval. SS cars were supposed to get round. There are members here, original owners, that have SS's with ovals. Others with Malibus with round and some with one of each. So the SS should have round but if the factory didn't have any on hand, guess what, you got ovals. If the car was ever in an accident and the control arms were replaced no telling which ones they ordered. You have what you have, if you're really concerned replace them. Some times restoration shops just read the book and go by what some guy wrote. Those books have been proven wrong here more than once. Having ovals doesn't mean it's not an SS just like round bushings doesn't prove it is.
EDIT: A 70 SS396 has SS emblems on the inside door panels. A 70 SS454 has Malibu emblems on the inside door panels. You think maybe somebody just screwed up when they made up the list of LS6 options vs the L34 options? They cranked out millions of these cars, mistakes happened.
