Did any one else notice that they put studs in place of the bolts and did not align hone/bore the mains? Did I miss something?

Didn't see that, but I agree, don't they need an align hone?! That's what I was told. I had studs ready to go in after my align hone and was told it would need it again, but only if the bolts didn't go in like butter (which would offset the cap a bit).

Depends on who you ask. My machinist checks the main alignment after the stud install and he claims that 80% of the time, there's no issue and no reason to align hone.

My block needed align hone, not due to the studs, rather main journals which were at the loose end of the spec and we wanted to tighten them up a tad. Still, this was an align hone, not align bore.
