I'm planning on going with rear disc, so they said the tubes on the back need to be shortened. Also, I was planning on changing out the hold off valve for a 4-wheel disc prop valve and have it mount to the master cylnder.

Has anyone order a kit like this that has all these modifications?

Just wondering if I should order the normal stock kit and then bent the lines myself up by the master cylnder.

That's pretty much what I did to install 4-wheel discs on my '65 wagon. When I determined how to install the flex hoses for the rear discs, I mocked up the rear axle tubes, marked where they needed to be rebent, cut and reflared and sent them back to TRS who did those modifications and sent them back to me and they fit like a glove. Take a look at my wagon site to see how I installed the rear brake lines.

My wagon never had a valve up front since it originally had all drums and just a single brake line circuit. When fully built up the front of the master will feed the front brakes directly and an adjustable proportioning valve will be placed in line in the rear circuit.
