I'm gonna take my 454 to the machine shop in the next couple of week's to have it hot tanked , bored , align honed and decked. Should I install the main stud's for the align honing or is it OK to use the stock bolts?

Yes, install the main studs. They have a higher clamping force and this will affect the bore size prior to honing.
If you align honed with bolts, then switched to studs, chances are good the bearing crush and hence the main bearing clearances would be wrong.
At least that is how my machinest explained it to me.
