Any body know the correct way of welding the quarter panel lip to the wheel well lip. I was going to do spot welds but wasn't quite shure if that is correct. Please let me know how this should be done.

You got it. Drill some holes in the new panel to plug/spot weld it to the outer wheelhouse lip.
