Is there anyway to use like a silicon to seal the rear window channel up to keep water from running in there (like newer cars have a gasket type seal) could you put some kind of gasket under the chrome maybe? anyone tried this?

Don't do it! Find a professional glass company or installer and talk to them about taking your window out and having it resealed. Silicone under chrome trim holds water and causes big time rust outs, even down south where you expect to find rust free cars. The few dollars you spend having it done right will save you and the future owners lots of grief.
