I just changed over from drum brakes to disk brakes on the front, in doing so I ripped the lower ball joint boot. Thought I needed to change the lower ball joint, not so after I already took off the lower control arm. Changed out the boot and put it all together on the drivers side and now the car sits higher on the drivers side. My question is do the springs have to go back a certain way, I had some help not sure if he put it in wrong?

Might be because you removed the lower control arm. You have to tighten the bushings when it is on the ground or when the arms are supported by jackstands. Otherwise the bushings hold the car up a little bit.
Could also be you oriented the spring wrong and it isnt sitting in the lower pocket perfectly. It does have to be turned at a certain angle to fit right for the pigtail.

Yes the spring has to be installed properly. There is a shelf in the upper pocket that the upper coil "end" of the spring has to butt up against. If the end of the spring is away from that shelf it will serve to slightly raise the car. You have to detension the spring and make sure that the spring end is rotated up against that shelf. That spring pocket is a "ramp" shaped to accomodate the upper coil of the spring which is not flat. Hence the need to properly orient the spring.
Secondly I would suggest that you loosen the lower control arm inner pivot bolts/nuts and retighten them with the car on its wheels at normal ride height.
