I am replacing the entire trunk pan and braces
What is the best way to weld the pan to the braces? Do I run a bead on each side of the brace or can I plug weld the brace to the pans.

Badboy333, I drilled holes in the braces in locations where GM originally spot welded them and welded them from the bottom side (no holes in the floor pan). It seemed to work out pretty well.
