I took out my glass (front and back) and have some rusty areas. They are not rusted through, but pitted.
What should I do before re-installing the glass??
I don't want leaks or problems in the future if possible.

I believe some of the guys here have used POR-15 epoxy putty to repair their window channels.
If it's just minor rust-paint it. POR-15 paint works great.

To every extent possible, be sure to look at BOTH sides of those window channels and make sure you control rust from either side.
While POR-15 certainly has its followers, take a look at an Isocyanate free alternative that comes in aerosol and bulk, less expensive and topcoatable alternative that some of your forum members have tried and like.
There are several ways to lick your rust problem; just do your comparions of the advantages/disadvantages and make an informed decision.

while I'm not a big fan of the por paint their putty is the greatest. my body guy and I iused it for minor repairs in the rear window channel and it really worked great, stuff truly does cure hard as metal
