josh,
i use a product called base-coat clear coat filler i think its made by usc. but i could be wrong. but thats definetly the name. its a little more expensive than some others. but this stuff sands very good. one piece of 40 grit on an air file will last forever.
also they make some stuff called half-time this can be applied on top of urethane primer if you miss a little spot. but its not made to fill that much it just covers small spots you may have missed.
also there is some stuff called split second. this stuff mixes like body filler but its real light weight. its more like the old glazing putties you used to buy. this is excellent for filling sanding marks in body filler before primer. this is for very small imperfections. it work great though i really like it.
just about any automotive paint supplier can get these products.

Josh, the brand isn't going to be that big of a difference.
Anything made by "Evercoat" is top of the line. If these low spots are not too big, you could use a polyester putty. Which is a smoother "bondo" (I hate to use the term Bondo, it is a brand name, the REAL name of the product is polyester body filler). Polyester putty spreads like cream cheese and is very easy to sand.
Check out the Plastic filler basics I just posted, it may be of help.

What surface prep should the filler por poly be going over? Bare metal? etch-primer or a poly type primer?

IMO. Bare metal, prepared by sanding with minimum 80grit.
Some fillers will say they can go over certain primed substraits. I am from the OLD school. GROUND steel.
