Guys - I'm having a heck of a time keeping my zipper closed! (go ahead - a gave you an easy one).
So far in two months I've had to fix it twice. The rear window seems taught when the top is up, but I wouldn't think it's too tight.
Maybe its me, when I get in the car I put the top down, when I get where I'm going I put it up. On the return trip I do the same. So, two 'ups' and two 'downs' per adventure. (2-3 times a week).
Anyone else have this problem?

Are you taking the window out before you drop the top?

No - just lowering and raising the top. (maybe too often) I suspect a faulty zipper, it basically seperates in the middle.

It's recommended in the folding top manual that you unzip the window and neatly place it in the top well if you put the top down.
Is the zipper brass or nylon?
How old is the top?
Who installed it, yourself, or a trim shop?
I haven't had the problem you described, but it sounds like the folding of the rear window is creating a tension problem when it's pulled smooth.
Definitle try removing the window next time.
When you put the top back up, raise it about half way to get the zipper started. Zip it about a foot or two. Put the top up the rest of the way, but don't latch it yet.
Zip the window in the rest of the way, and then latch the top.
My zipper was so tight I had to nearly use plyers to get it to zip.
Since I've been using the above steps, it's been smooth.

The top appears to have been professionally done within the last 2-3 years. I never undo the zipper before raising - I didn't think I needed to. When fixing the zipper I do as you described, I take the tension off by opening the top part way.
